Where is Kyogre in Ruby/Omega Ruby?

This thought came to me while starting the framework of a Pokemon story, and I started to ask questions:
Why can we encounter Kyogre in Sapphire and Alpha Sapphire, but not Groudon? Why can we encounter Groudon in Ruby and Omega Ruby, but not Kyogre?
Why can we encounter Dialga in Diamond and Brilliant Diamond, but not Palkia? Why can we encounter Palkia in Pearl and Shinning Pearl, but not Dialga?
The same can be asked about why we can't encounter Xerneas and Yveltal in the opposite game.

The rest of the games are fine, since the other appears in the game as well/are parallel universes.

Groudon in S/AS is probably deep in Mt. Chimney, it is just that Team Magma never got the idea to dig in there through Jagged Pass and make a hideout. Dialga/Palkia are just chilling in their alternate dimension which we never get to visit.

No idea about Kyogre and XY legendaries tbh
 
If only there was a certain third version that addresses this and makes the plot makes at the very least make a bit more sense. And how the remake should have been based on it instead of much more flawed first versions.

Groudon isn't in Mt. Chimney in R/OR though, so that theory doesn't make sense. You just find the opposite legendary in the same place in R/OR vs. S/AS, it's only Emerald where they're found in different places.
 
Groudon's Emerald location just makes more sense for all Groudons in universes where it is not in Seafloor Cavern. Although Kyogre location in R/OR is still a problem...
