But would they really erase any Pokemon out of existence? The problem with that is if it does happen, Game Freak would have to spend so much time re-organizing the National Dex data. I'm not against the idea at all, I just find it unlikely that they would do so.

Yeah. I don't think that GF will ever take a Pokemon out of the game completely.

That beta dex is fun. You can see that some Pokemon weren't meant to have evolutions, while others have. You can see they took some design inspiration or completely overhauled a design: For example, you can see a Stunfisk tail in the dex (Qwhilfish evolution). 2 black cats (Purrloin line), Farfetch'd evolution (Ducklett line), Shark (Sharpedo and Dhelmise) final evolution of the shark (Wailmer/Wailord, look at the belly) there is some kind of furry ice Wolf, which can been overhauled into Snover and Abomasnow and this is also prove that the Houndour line is Johto and not Kanto.

Also, it appears that Leafeon, Lickilicky, and Tangrowth were all originally planned to appear in Gen 2 but they were pushed back to Gen 4. Also, a promotional image shows a turtle Pokemon that looks kinda like Tirtouga.

True. And i forgot the Pokemon with the vines, which can have been overhauled into Carnivine, also there was a Mime Jr.

I don't think the fans would like it, plus what do you do when you transfer a Pokémon to a game where it no longer exists?

Even if they do, they will probably not bring back the ones that are known to be scrapped. It's impossible for us to know. Who knows how many rejected Pokemon were brought back beyond our knowing. If Gold Beta hadn't been leaked, we wouldn't have known that Leafeon was once rejected.

True. And even then, some Pokemon that were intially scrapped likely got some sort of overhaul in next regions, meaning GF cannot even bring them out because we already technically have them in a way.

The same reason Lugia isn't in the demo dex. It was a late addition.

That's Animon, Ditto's scrapped evo. Also, one of the Pokémon mentioned in that fansite. Now that I think about it, that site only got one Pokémon wrong, since Eleking never existed.
