Well, perhaps they have something against the Headmaster, or it's been intentionally built over something and it needs to be destroyed to get to it? Or even the person doing it is just doing it for the chaos involved?
Hmm, well, perhaps you could have someone who wants to destroy the Academy itself, since all the enemies so far just target Reggie and Chigon. This enemy has no real interest in Chigon, other then scraps to sell when they destroy the place.
Yeah. I just made it that a trainer can only challenge the league on the last day of the month, while the rest the Elites can do whatever they feel like. When a member or the champion isn't able to take their place, they have a set replacement that takes over the role perminantly (Red lost his championship because he outright ignored the call to his place so as he could locate that flower).
Champions are claimed to be the strongest in the region they're champion of. People tend to baawww at the idea. And A.D isn't unbeatable, set him against another trainer with equal leveled Pokémon, such as Oak or Red, Blue, Green (game characters) or established champions, and there's a good chance he'll lose as well as win.
Only the game characters, unless Reggie thar becomes champion. Anyway, yeah, A.D is in no way meant to be a Marty Stu, other then in experience from, y'know, so long of travelling. I may do a mockery, where a trainer named Marty Stu arrogantly attacks an active team at that point and is killed because of his arrogance (a nearby trainer saves his Pokémon, though)

Pffft, and make even more Mary-sueish? I prefer to avoid that, such as never making him the one to defeat the big bad, just ensure the one who does isn't hurt. The one time he is the one who subdues the big bad, he's killed alongside him.
And as I said, the only reason he's so strong is because he's been using that party from the start, thus, like Red took three years to get his Pokémon to around Level 80, A.D's 6 years had his Pokémon at Level 100.
No, Cynthia is from an unnamed region. She, A.D and Peter were called to Kanto to test out the BetaDexs on Kanto's native Pokémon, A.D being the only one actually living there after moving when he was younger. Cynthia goes to Sinnoh and becomes champion (A.D: Well, one of us was bound to become a Champion at one point) and A.D just continues wandering.
