My ideas mainly have to do with plot and characters; game mechanics aren't really my strong point.

Problem is, I have no idea how to implement that. In my case, we're talking vast legions of named, developed and heavily-armed mooks led by a cabinet of five supervillains. And that's only one of my main three groups.

Most of what I have is a massive pool of villains. So massive, I had to group them together into full-fledged crime syndicates; not something we saw a whole lot of in the Rogues Gallery.

Well, goodness knows I have plenty of ideas to use. Anything in particular you were looking to go over?
