    That was dub only, actually. In the Japanese version, there was a backstory at the beginning of the movie that showed that multiple Latios and Latias exist, and they come to and leave the city as they please. In other words, no Latios or Latias stays in the city permanently.

    It appears it's not the movie Latias. The narrator actually specified that the region this episode takes place in is ambiguous.

    Just watched the episode with subtitles. Besides Latias apparently also following Ash, he also wonders out loud if they'll see her again, which to me seems like a hint towards her indeed returning later.
