Apparently only Giovanni uses Mega Evolved Mewtwo X. All other bosses just use their box legendaries as their most powerful pokemon. Looks like Cyrus and Ghetsis will use Dialga/Palkia and Reshi/Zek respectively depending on which game you are playing. No idea yet :(
