Not sure it is controversial, but I've never liked how the Pokemon's eyes become swirly when they faint in the anime. I liked it when Noland's Articuno, Tobias' Darkrai and Latios, Lana's Primarina and Lillie's Snowy didn't have them despite being knocked out.

Not sure if this is controversial, but it rather irked me that in BW, Clair's Dragonite wasn't actually the evolved form of her Dragonair, but instead the one that used to belong to the first Gym Leader of Blackthorn.

Agreed, and related to animation/art style, I much prefer the old move animation, as although Dragon Tail and Stone Edge looked amazing in XY (shame the former was ruined in SM), I liked Air Slash/Dragon Rush/Dragon Pulse/Dragon Claw/Focus Blast's DP animation the best.

Not sure this is actually an unpopular opinion, but I was greatly annoyed when Bulbasaur (and later Piplup) refused to evolve.
