Well, perhaps Pokémon won't heal automatically anymore. Just like post-DPP TMs no longer reset PP, maybe the portable PC won't reset the HP anymore, as a way to balance things out.

Definitely the “send to professor to earn EV candy” feature, revealed during the Treehouse. It would work excellently with breeding and shiny hunting as a whole, as you can get buffing items to train your competitive Pokémon faster by just sending the breedjects to the professor.
