I've toyed with the idea of Eevee being a starter on the sole basis that it is intended to be your starter in Yellow, but your rival takes it before Oak can give it to you. If there was no rival, the the protagonist would have started with Eevee, as intended.
As for rewriting the story of the games and anime, I would actually argue that the games are devoid enough of any in-depth plot or characters to make them almost ideal for writing fanfics with self-imposed OCs. The protagonist of the game is made as a blank slate so that players can self-impose themselves into the adventure.
It might be cliche but it works well. The anime I'll give you though, since that actually has established characters and plotlines.
The best way to start is 'this is the plot, how do you use it as a structure to build upon'.
For example if you are writing Ash and co in the Viridian Forest, you note what he did there and ask 'how can I expand it'.
How can I enhance it?
What can I reasonable do there?
