BW the best one, and RBY in a close second (I hold a special liking for the 8-bit sound-was it 8-bit?-of the first gen, playing it as a kid.. When I listen to it now I smile at the memories).

Generation 6: Pokemon X/Y, with Gen 5: Pokemon Black/White being a close second.

5th gen, particularly BW2's. HGSS Kanto and PWT Kanto are good too.

I actually like generation III's gym music the best. It just sounds so official and heroic to me. xD

Diamond/Pearl/Platinum sounds the most epic, so I vote for it.

Red/Blue's gym theme sounds more, I don't really know how exactly to put it, grand and "official" I guess, so that one is certainly my favorite. GSC and DPPt both tie as a close second favorite though.

I do also like that BW2 had personalized gym themes for the leaders (except Cheren unfortunately); it's just that most of them, aside from Elesa's three different versions and Drayden's, I didn't really like much.
