My thoughts:

Story

While Emerald successfully merged Ruby and Sapphire's story arcs, in the remakes, they should stick with Emerald's story with changes instead of keeping the RS plot.
In the Ruby remake(RR), Team Aqua is battled less often and the opposite in the Sapphire remake(SR). Let the first encounter be a Team Aqua encounter in both versions. Let the grunt try to steal the goods from Devon but be unsuccessful because a Magma grunt got there first. You battle both the grunts.

Let Team Magma appear in Granite Cave. Perhaps they are searching for Steven Stone to get information on the meteorite. Obviously, they then need to appear again at Mt. Chimney.

Both hideouts should appear.

Pokémon

All evolutions of Gen III pokemon introduced need to be added to the Regional Pokedex. Some of the new Pokemon that would fit in with the geography of Hoenn need to be added too. This enables more variety in the Teams of Gym Leaders and the Elite 4. While Gen III had more variety in teams than previous games, they are still lacking compared to newer ones.

Gallade and Gardevoir can be given to Tate and Liza repectively. If they keep Xatu and Claydol and their main Pokemon remain Solrock and Lunatone, they will have a team of 6.

...On second thought, maybe its best if they don't make Tate and Liza harder to beat. ;)

One more ice Type can be added from other games. IF they do that and keep Froslass, they Glacia can have a better team. Although Froslass can be given to Phoebe too.

Dusknoir is an obvious choice for Phoebe. Replace one of her Dusclops with this and give the other the new Item that increases the defence of unevolved Pokemon. Maybe a Spiritomb too. The rest of the E4 were fine.

Archie and Maxie's team contained only 1 water/ground type respectively, those being Camerupt and Sharpedo. This needs to be changed. We have Claydol and Sandslash for Maxie and Tentacruel and Wailord for Archie.

Maybe both could a Whiscash? I think that would be cool.

Chatot needs to be added to the dex. Archie needs a Chatot. It needs to be done.

Features

Day and Night and Seasons are a must. Seasons go great with Hoenn's climate.

The Emerald Battle Frontier needs to be kept. Not any new replacement.

I agree with Ryu Shoji. The Navel Rock event needs to be an in-game feature for getting all silver symbols.

The prize for getting all Gold Symbols should be the Birth Island event. And Deoxys' forms can be changed by inspecting the White Rock on Mossdeep Island near the SPace Station. Each time you inspect it, Deoxys' forme changes and cycles.

Or maybe the rock could be used to acquire a Jirachi whether it be in-game or through a Nintendo Event.

I think as a sequal it should be set 7-10 years after the actual games so in that time many things have changed, Regigigas has come to Hoenn, the older Gym Leaders and Elite 4 have retired with new people taking there place, previous rivals and playable characters should become important in the storyline like as someone said before Wally becoming Champion or Brendan/May being 'a new Red'.

Asthetically the Region has changed. After Kyogre/Groudon's battle Mt.Chimney erupted, destoying the local Lavaridge town with new signs of human expansion only just appearing (kind of a copy of Cinnabar Island, but GameFreak can figure out how to make it different).
Also Mt.Pyre has eroded and degraded, becoming a sort of 'Last Dungeon' like where Mewtwo was in FireRed/LeafGreen, this could be Regigigas' new home with parts only accessible with Dive and Waterfall.
The new evil team could be from Fortree city whose people in Saphire/Ruby were more in touch with Nature than anywhere else. The team think that people are destoying the forests and ecosystems; almost a reflection of whats happening in our world.

In the new games there is an enhanced time feature and there are also seasons, with Fallabor town, the tiny community of Lavaridge town and Verdenturf town having snow in Winter. Like in Black & White different Pokemon will appear in different times of day and in different seasons. Also the Pokenav will become more prominent, being a new VS Seeker/PokeGear.

Contests will be back and will be only in Lilycove city like in Emerald, this new contest hall will now be a mix of all three sidequests though; Pokeathelon/Musical/Contest with the Museum being moved to Rustboro city due to the lack of peoples interest, a new sidequest will be helping the manager advertise the Museum by having numerous non-stop battles inside, letting painters paint scenes from it and put them on exhibit. For your help you will recieve the PokeNav. As the building is relacing the old Deven Corp. due to Steven becoming the new manager and moving the corporation to Mauville city which has become the new industrial hub of Hoenn. Mauville is also now the biggest city, knocking off Lilycove as the top dog and due to its expansion is only seperated to Slateport by a large river, with cycling road being the only way to cross it. Don't worry, the cycling shop is now in Slateport for your conveniance.

During the eruption of Mt.Chimney the Lavaridge town gym was destroyed with the new gym being in Fallabor town, it is still a Fire gym though. Also the gym order has slightly changed with Norman now being the last gymleader and Flannery being the third gym making the order...

Although this order now looks strange you still get the HM Surf at the appropriate time. You get it when you help Steven in Rusturf Tunnel, which is now far larger and more complex due to earthquakes produced by Groudon. Also the Desert route has shifted more northwards with the southern half dominated by water due to Kyogre's previous presence. There is also a few new routes north of the the rapids west of Pacifidlog town and south of Mt.Pyre which were previously unexplorable; these routes are now forest/marshland/river-systems with the routes starting west of Mauville city and ending below Lilycove city with the area having more beaches.

Anyway I've said too much and I doubt half of this would happy so sorry... but I think it would soooooo awesome!!!

Well first off it would be great to add a new area to it (such as the sevii islands where added to kanto in FR/LG) where you could find some pokemon(and possablby legendarys) from other regions.

Next both Kyogre and groundon can be caught in both games (like how you could catch both Ho-oh and Lugia in SS/HG) at some point and you cannot catch Requaza before E-4 as that would make the game too easy or you catch it at a lower level like 45 or 50.

Regigigas can be caught only after all 3 of the regi`s are caught too in a new area.

One kanto,Johto and Sinnoh starter pokemon can be got in the game after beating the E-4 just like in SS/HG.

Latios/Latias are verson exculvses just like in Ruby/Safire and not like how you could chose witch one you get like in emarld.

Dialga/Palkia can be caught depending on witch verson you have (Such as you can only get Palkia in safires remake and Dialga in rubys remake) and giratina can be found in both versons after betting the E-4.

The battle frontier is just like how it was in emarld is back.

The lake trio can be caught after you have a Dialga/Palkia/Gritina is in one game(they can be from gen 4 not just gen 5) in new areas.

The legendary beasts can be caught in new areas(they are not roaming) in Ruby remake.

The legendary Birds can be caught in new areas(they are not roaming) in Safires remake.

Ho-oh/lugia can be found in a new area Ho-oh(after all the lendary beasts are caught) can only be found in rubys remake and Lugia(after all the legendary birds are caught) in safire.

You can rebattle gym leaders just like in HG/SS.

Mewtwo can be found in a new area after beating the E-4.

Heatran can be found in a new area after beating the E-4.

Cresslia is roaming after beating the E-4 and finding a lunar wing.

**Dewford-has you go through several consecutive survival-style battles until you reach Toki.
**Mauville-has you play a mini-game where you ride a raikou-cart in a race against gym trainers, if you win, the electrical current leading to Tessen is unlocked.
**Lavaridge-remains the same style, but its door is locked and you have to find the secret entrance in the hot springs cave.
**Fortree-remains the same but now you have to choose one of 3 flying pokemons at the back of the gym, only one is the right one tough, to be fly up to where Nagi is, and you'll have an airbone battle (you'll both ride one of the flying pokemon that is leant to you, but it doesn't take any party-space, nor you can use it in battle, the gym now doesn't have a roof.
**Mossdeep-is basicaly the same, but the player goes to the Left way, and when he/she moves a robot-cart thing also moves in the right side, and you must control it with your moovements to destroy walls and give you acess to Fu and Lan.
**Sootopolis- remains the same, but gets harder to reach Adan.
**Petalburg- now it's the last Gym and each trainer faced, is battled in a different battle style (Single,Double,Triple and Rotational).

Character Improvements:
*Asuna now gives you permission to use Surf as opposed to Senri.
*Senri is now the last Gym Leader.
*After the League there will be a small added storyline for both evil teams, and each of them will try to reform themselves. after you beat the Elite Four, Senri will tell you that both orbs have been stolen again, and after that you can find Team Aqua Grunts, the admins (minus shelly) and Archie in the Abandoned Ship, where you once again stop them from ressurecting, and you get Archie arrested; simultaneously you can Find Team Magma Grunts, admins (minus Courtney) in the Desert Underpass, where you'll beat Maxie again and have him go the same way as Archie.
*After ^^ above storyline you'll hear that Aqua Admin Shelly and Magma Admin Courtnet, having deserted from their teams before, have now reformed them, but now with Enviromental beneficial purposes, but both, having become friends during their desertions and the game's Climax, can now be battled in a tag battle at the new Bar area of the game corner in the Late Night of Saturday.
*Post-League you can Find Mikuri randomly at the seafloor cave, the wheater institute and at the scorched slab, and after you find him at the three locations, you can battle him in one of these places, which changes every week.
*You will also Battle your rival at: Mossdeep city, Cave of Origin and post-league at the SS. Tidal and Frontier Front
*You will also battle Wally at: Route 115(now requires visiting at storyline), Slateport (part when you find team aqua has stolen the submarine), at Pacifidlog and at Frontier Front.

New Pokemon:
*Post-League, more Kanto,Johto,Sinnoh and Unova Pokemon are available in the wild.

^ Dive is an HM already, in Black and White.

Assuming the remake turns out to be a sequel, I really wonder how different the Hoenn region will be. I mean, if so much can change in Kanto within just three years, imagine how much Hoenn will change after 8 or so years.

Also, how the Battle Frontier will be handled is one thing to consider. If GF will want to have connectivity with the RSEmakes and 'Pokémon Gray' like Platinum and HG/SS, then they'd have to have the same Battle Frontier. But that can't really happen unless the Hoenn gets a new frontier, or the Battle Subway takes the place of the tower, with the tower having become something like that Trainer Tower on Quest Island in FR/LG.

The storyline stays true to Ruby and Sapphire with elements from Emerald, like how HGSS kept to Gold and Silver's storyline but added elemnts from Crystal.
Emerald Battle Frontier
Contests, with the four ranks in different locations
Pokeathlon
Gym Leaders only use Pokemon in Hoenn Dex. They branch out in rematches
Wallace is a Gym Leader. Elite Four is same with Steven as Champion.
Legendary Dogs/Birds roam depending on version in addition to Latios/Latias. When all 3 are captured the player can go to navel rock to capture Ho-oh or Lugia.

Instead of them using the poochyena line they should Electrike so they can be more diverse and harder.

Brendan/May Swellow, Aggron, Flygon, Breloom/Wailord/Torkoal and Final Form or starter.

They should at least have there pokemon evolved earlier on.

I'd also like to the Rustborough Battle be required.

A team up against the leaders is highly unlike since they both have exactly opposite ideals.

What I would love is if your rival teams up with Wally at the end of Victory road.

Ironically I had just made a thread detailing how Team Aqua/Magma would be involved in the Regi pokemon plot and therefore making the game more interesting... (posted here if you care)

I think they should definitely be tied into the game after the weather pokemon battle.

And this was already mentioned, but Regigigas should be available.

Yea that would be awesome for remakes! Ruby and Sapphire are really fun and you can tell by my pic that I love them. The thing I didn't like about them was the graphics. So if they remade them with new graphics and features like HGSS I would be soooooooooooooooooooooo happy! And I hope people agree with me!
We need HM Dive back too! It wouldn't be Hoenn without it. Also I think some Gym Leader/Elite Four clothing redesigns would be good. ALSO they need to bring back PokéNav.

Eh, some of these are ideas others mentioned. But anyways:

Hoenn can return to its orignal TMs for the most part, with the latter 45 being somewhat the same: the Emerald tutor moves that are on TMs can remain as TMs (Dream Eater, Explosion, Psych Up, Rock Slide, Substitute, Swagger, Swords Dance, Thunder Wave). The move tutors from FRLGE would come back, as would the tutors for Draco Meteor and the Elemental Hyper Beams and Oaths.

Regarding story changes, well:
~In Ruby, you battle TAqua a bit, though TMagma remains the main antagonist.
~The same/opposite goes for Sapphire.
~The gyms use the Emerald Roster. Norman and Winona are swapped, though. Surf becomes useable with Norman's badge.
~Juan is the 8th gym leader. Your battle with him gets interrupted. How? The first time you battle him, you defeat him. (He doesn't give you the badge just yet.) However, after the main conflict is resolved with Kyogre/Groudon, he reveals tht he didn't use all of his pokemon--he had one more in store, before he was interrupted (Kingdra). You battle him again. He is harder this time.
~One you foil the antagonist team, the Regis can be found.
~After beating Wally, Wally tells you to see your dad. Norman is available for another challenge. Beating him fetches you a TM.
~Sidney has the same team, Mightyena, Shiftry, Absol, Catcurne, & Crawdaunt.
~Phoebe has the following team: Dusclops with Evolution Stone/Wonder of Evolution; Banette; Froslass; a Michievous Heart Sableye; Dusknoir.
~Glacia has the following team: Sealeo with Evolution Stone x2; Glalie; Froslass; Walrein.
~Drake has the following team: Shelgon with Evolution Stone; Flygon; Altaria; Kingdra; Salamence.
~Steven is the Champion, and has the following team: Probopass; Metang with Evolution Stone; Aggron; Magnezone; Skarmory; Metagross.
~After defeating the Elite 4/Steven, Latios or Latias become available (your pick). There is a new feature: they can be reset. There will be two characters in a certain pokemon center. They will ask you how your search for the one you picked is going. Talking to them resets the health and EVs of the wild runner. Also, showing them the pokemon will get you the Soul Dew item.
~After defeating the Elite 4/Steven, there is a minor plot with the secondary antagonist and the opposite legendary (TA in Ruby, TM in Sapphire).
~Once you battle this team, the opposite legendary is available for battle and capture, at level 70, as is Rayquaza.
~Wallace is available for battle after you foil the secondary antagonist team, and has the following team: Starmie; Swampert; Tentacruel; Gyarados; Kingdra; Milotic. (This is a high average BST team.)
~Once Wallace is defeated, Lugia and Ho-oh can be captured at level 70. Lugia requires 3-ish (I dunno) Silver Qualification thingies, and Ho-oh requires one Gold Qualification thingie.
~There is more backstory regarding the Regis.
~Regigigas is available at level 75, if you have all 3 Regis present.
~There is backstory available on Jirachi. Jirachi is available for capture, at level 30.
~There are meteors to change the form of Deoxys. Deoxys is available for capture, at level 30.
~The seasons and day and night are present.
~The Battle Frontier is present in some form--it's my requirement for Lugia and Ho-oh, so it's got to be.
~Berries can be grown in Hoenn.
~Some of the rarest berries are available in game.
~The classic contests return.

While i would love for the original-style contests to return (the only ones i liked to do) i don't think it will happen :(

Unrelated: A Latios/Latias in-game encounter could account for the lack of a way to obtain Soul Dew in 5th gen

Another thing i just thought of:

On Sapphire (as an example) you meet Team Aqua on Mt. Chimney doing their volcano thingy, but Team Magma is there also, supposedly helping you.

What if you got to do a tag battle? You and Maxie vs Archie and one of his admins or something like that

Since they chronologically take place before Pokemon BW, I want Dream World to return, though a bit later into the game so we can see its development with Devon Corporation's technology. Also take out the lame limitations. As for the berries online, it wouldn't make sense that the generation that introduced most of the series' berries to be locked up in Dream World. Instead, I want RS-Dream World to give us access to the e-card berries and obviously the rarer stat-up berries that aren't available in-game.

For the plot, I want it to follow Emerald's plot very closely with both teams being the villain. However, there will be separate focuses depending on the version, with Ruby focusing more on Magma and Sapphire on Emerald. I see this focus more as a post-game plot where you learn more about Maxie/Archie's motives post-game. The opposite team could also act as though they're "good guys" earlier in the game before the reveal that they're bad guys as well. Perhaps they can even twist it up a bit with Team Magma being the "good guys" in Ruby and Aqua in Sapphire before its revealed that they're also after the legendary Pokemon.

It would also be nice if they gave Jirachi a backstory in these games. Perhaps a post-game plot. You don't actually catch Jirachi, but the plot alludes to it and a future WiFi event, kind of like the Lunar Wing plot but more expanded.

Would like those games to have something similar to Underground, only located underwater. And Pokeshifter being able to transfer items with pokemon.

One thing I want to see is that Hoenn is seriously revamped envinronment-wise, so it looks like a massive tropical paradise (albeit with the northwestern corner looking relatively the same from what it did in RS), with all sorts of tropical plants everywhere, even on those islands out in the ocean. Also, coral reefs in the underwater sections are a must. A Regigigas event in the Sealed Chamber activated by finding all the Regi's would be nice, too.

This might sound a little strange but I would like the remakes to include a Pokewalker as did the remakes of Gold and Silver. I really enjoyed the Pokewalker.

I would want those to be the covers. I also want to see some great gen 3 vs sprites.

And maybe make Dialgia only avalible in Sapphire and Palkia only avalible in Ruby and you have to get both to get giratina.

Make the journey like a re-visit, like what they tried to do in GS but failed.

Perhaps, if they go with the re-visit idea, they could have some sort of new team, or neo-Magmen/Aquariums going about. Then again, they tried that with GS and failed too.

One thing I know for certain; they should have a Pokedex like in DPPt/BW where you only have to see the Pokemon. It was ridiculous in the originals how some of the Pokemon don't even appear in game at all.
