It's always cute when your Pokemon:
- Happily cuddle up to you
- Suddenly hug you
- Start walking closer
- Regard you with adoration

The cutest thing that has ever happened with one of my Pokemon was when my Dragonite playfully nudged me!

In the champion's room, or at the entrance to the league, your pokemon will nod slowly.
