Unless Game Freak are going to go out of their way to prevent this, it should be possible to re-download the digital version of the games for free, allowing for multiple save files if you have multiple SD cards. With most eShop games, it is possible to switch save files by transferring them back and forth between a single SD card and a computer. If Game Freak really wanted to prevent that, they would have the save file be stored in the system itself as opposed to the SD card, which would be rather forced.

Nintendo did it with Smash Bros Brawl, so there is precedent.

That's different since the game wasn't downloadable and, generally speaking, Wii save data couldn't be stored on the game disc and so the system was used. SD cards were optional, whereas now they're required for eShop downloads.

......Seems Nintendo went against their wishes with this recent 3DS system update that allows you to backup the save files of your eShop downloads, unless X and Y are exceptions for some cruel reason. Did they really not know this was going to happen when they were at the roundtable? This gives a clear advantage to the digital downloads over the cartridges.

EDIT: Or they can just have the software not support the feature. Well, that sucks.
