Things in Pokemon that don't make sense

How the E4 team change so fast?after all you can just fly there and beatt them again few seconda after beating them the first time
 
That, as people have said, you can capture Arceus who at the moment is basically God.

That the fate of an entire region always falls on the shoulders of a 10 year old. (Though I think the player is older in Black and White)
 
A lot of the Pokédex entries are kinda...eyebrow-raising.

A Japanese man's inner demons (which are creatures with the powers of the elements, some of whom are considered gods) are caught in technology borrowed from Ultraman and kept like bugs.

Makes perfect sense!
 
The energy given off changes the molecular composition of the Pokemon. This is especially evident for Eevee, as it's molecular structure is very weak and prone to change. The Pokemon must have different molecules than humans if they can be hit by the energy and not be mutated in a bad way.
