Science in pokemon is clearly VERY loose. We have living magma slugs that can roam around and not cause millions in fire damages, and meteorites coming into the atmosphere is a common occurrence in some areas if the amount of crators around the pokeworld are any indication. As well as star pieces, stardust, and comet shards being found in many places... we also have a legendary pokemon that can go into space easily if it wants to. For these magical creatures that survive solar beams, earthquakes, lightning strikes, and frequent poisoning and only FAINT, the heat of entering the atmosphere and the force of hitting the ground is a mild inconvenience.

Alternatively, they ride inside the meteorite like its a spaceship and it provides them protection from the heat and the impact.
