What are your game headcanons?

I mean, you can’t really categorise "old Pokémon in wormholes aren’t real while new ones are" since there’s nothing special about the older ones compared to the new ones. Battle facilities I can get behind since they’re more of a gameplay without story.

That's the magic of headcanon though isn't it? You're free to interpret the text however you like; there's a difference between saying what you prefer to imagine in your head and actually trying to push an idea as an authentic reading that is intended to honor the canonical text.
 
In-universe, Mega Evolution requires a strong bond between the Trainer and their Pokémon. So I see that the reason why Giovanni is able to Mega Evolve Mewtwo in Episode RR is because he didn't just capture it by force, but convinced it to join his cause of conquest and seeking of power.
 
Most sidegames are canon, with the exception of PMD (due to humans not existing there) and Conquest (due to its crossover status). Not sure where to put Rumble and the TCG games, though.
 
In a battle between a Dynamaxed or Gigantamaxed Pokemon and a Mega Evolved Pokemon, the Mega Evolved Pokemon would win.

My reasoning is that a Mega Evolved Pokemon has more options. Dynamax Pokemon are limited to 19 moves plus a special move if they're Gigantamaxed while a Mega Evolved Pokemon has full access to the move pool of their species (not all at once, obviously, that would be overpowered). Not only that, but a Mega Evolved Pokemon gains multiple stat changes instead of just an hp boost plus a change in type and/or ability depending on the Pokemon. And what's more, Mega Evolution lasts the whole battle, not just three turns so worst comes to worst you just have to tough out the three Dynamax turns (which some Mega Pokemon can do since they become tanks) and then take down the non-Dynamaxed pokemon.
 
My game headcanons are that Serperior, Escavalier, Lilligant lines, Keldeo and the Musketeer Trio are not from Isshu but from Kalos, where they have other forms not included in XY.

Besides the Serperior line being from Kalos, the Chespin line is from Isshu. Victini is also from a region near Kalos but along with some numbers of the above Pkmn, was sent to Isshu to help fight in the war that raged at the time.
How I would love a BW remake with Chespin instead of Snivy and a Kalos remake with Snivy.
 
I had a theory on mega stones and mega evolution ages ago, though it might conflict with the games nowadays.

In primal times, Rayquaza was full of this 'infinity energy' that it got from its diet of meteorites. The land was also full of this energy after AZ fired the ultimate weapon. Pokemon exposed to this energy had their DNA altered and underwent genetic mutations - which made them stronger. Because so many pokemon were competing for it however, only the apex predators/rarer pokemon were able to actually acquire this energy and absorb it long enough for any notable changes take place. This is similar to how in real life, there were massive insects, sea creatures and animals.

Mega stones are basically fossilised DNA of that ancient mega pokemon. This is why they are so specific to each new pokemon, and are so rare to find in the first place. They were buried over centuries and excavated in the present timeline and are basically the remains of ancient pokemon. Also, this can explain how we keep finding new mega evolutions, because they have recently been discovered in the world.

A key stone is the crystallised form of that ancient mega energy.

Thus, during a mega evolution sequence you are basically recreating the ancient conditions of the energy and correct DNA needed to restore the pokemon into a primal state. The pokemon's DNA sort of assimilates with the mega stone DNA and it can take back the form its species used to have. This sudden surge of energy is unstable and causes great pain to the pokemon, but with a strong enough bond with its trainer it's able to control its power. Hence, a successful mega evolution. This effect is limited though, because the energy is far less abundant now, thus it wears off after battle.

Isshu is what Kanto, Johto, Hoenn, and Sinnoh call Unova. The other regions, including Unova, call it Unova. Except in Kalos where it's called Unys.

Also, Unova would like to think that they know perfectly well what their country is called thank you very much and they don't understand why everyone has a different name for them. It's also the only thing they agree with Galar on.

Bonus headcanon: Orre also calls Unova Unova. It is based off of Phoenix, Arizona, after all.
 
The Kalos and Galar Region residents (And by extend Unova) don't get along at all. Kalos thinks the entire (laser)focus on battles from Galar is 'barbarian' while they think the general choice and popularity of (junk)food in Unova is 'gross' and 'sickening'.
 
Kanto and Johto, despite being separate regions, operate under more or less the same government and speak the same language (though there are some accent and slang differences). This is the result of Kanto winning a war between the two of them (the same war Lt. Surge participated in).
