I would list more than that, but you specified the anime, and in the anime, a lot of the legends that I would normally think could match or overpower Mewtwo are not as powerful as I think they are. (These include Celebi, Jirachi, the lake trio, Shaymin, Victini, and Genesect. I did not include Victini and Genesect since neither have appeared in the anime yet)

One Draco Meteor and Mewtwo would be like... "Why did I ever think I could mess with Gible?" and then Mewtwo would cry and beg for mercy, but Gible would look at him with his blank stare and say, "Gib, Gib, Gible, Gib, Gible" (That's giblish for, "That'll teach you to mess with me")

While watching the original series back as a kid, for some reason we all thought that Exeggcute was the only Pokémon that could cancel Mewtwo's abilities. xD
