Alright. So, I'm going through my boxes in Emerald and making space, right?

Well, I just tried to release an Azumarill that I caught for the sake of being a Surf/Waterfall slave and guess what?

It releases like normal, then this:

"... ... ...!!!"

"AZUMARILL came back!".

"Was it worried about you?"

... o_O;. W.T.F. Now I can't release the damn thing.

I've NEVER seen this before, can anyone explain it? The cartridge was NEVER altered by means of a cheating device, so this is something official in the games - or at least in Emerald.

 
It's because it has Surf. I can't remember the specifics, but it only happens when it's the sole Pokemon with it in the box. That way you don't get stuck someplace like Dewford or Mossdeep.
 
It means you have no other pokemon in your collection that knows how to either Surf or use Waterfall. A failsafe so you will not be stuck without a HM move. For some reason, it does not consider this when you trade pokemon.

Probably because in order to trade away a pokemon with an HM move, you need to have someone to trade with, and so can trade for a replacement.
 
They should simply not allow you to trade Pokemon holding HMs. It's completely pointless - you can't use the HM until you get a specific badge, and when you get the badge, the HM is just around the corner. If you could break the continuity, sure, it'd be cool, but under these circumstances it's pointless.
