Why did Gen 2 get rid of Lorelei and Agatha?

Lorelei was most likely absent due to her being in the sevii isles and I'm just assuming that Agatha either got old and retired or got old and died.

Lorelei was removed from 2nd gen before the Sevii Islands even existed.

Agatha? She moved to Sinnoh, and started going by her middle name, Bertha. After living in the Resort Area for a few months, she decided to take a stroll. Arriving at Route 228, she came across an injured Hippowdon. She saw it needed desperate help, but with it weighing six times her own weight, she decided to catch it and take it back home to her Villa. After a few more months, Bertha, now having a much softer personality due to caring for her Hippowdon goes to release it in the wild. But it chooses to stay, and defends her from a rampaging wild Rhydon, which she chooses to capture. After a few days of pondering, she decides to make up with her old friend Oak, and leaves her trusted Ghost-types in his care. She then proceeds to gather a Ground type team and challenge the Sinnoh league, fighting her way up to the Elite Four. Cynthia, recognizing her as an E4 of Kanto, offers her a position, which Bertha gladly accepts. She moves into the Pokémon League with the other E4 and Cynthia, selling her Villa to Steven Stone of Hoenn. Much, much later, Bertha invites Oak to Sinnoh, and he agrees as he has business with Professor Rowan. Soon after, Bertha faces Dawn/Lucas and is reminded of Red/Leaf, who defeated her years before and started her thinking that she should live a life of leisure. Now content with her life, she cheers on Dawn/Lucas in their vying for the Championship title.

That's a fair point. Perhaps it was due to type overlap before the E4. It would be impossible to have each gym leader and E4 member to have a different type but they probably didn't want people to face the same types until after the credits rolled. Taking out Ghost and Ice from the E4 opened up those types for Johto gyms.
