I'd like far more character customization and I'd like to see it available before the player starts the game. I feel like it should be done during the intro when you're also naming your character. Also, a way to manipulate natures for certain Pokemon without having to soft-reset is a must.

In addition to a National PokeDex and a few more Afrocentric hairstyles, I would really appreciate the ability ride Pokemon regardless if they're in your party or not. I'm all for not having to switch out Pokemon for pretty much any reason.

Ditch Natures. One less random aspect that will ideally make people less prone to cheating.
