I think we need a list of one-time only places in Pokemon main series because there are hidden items in such locations which cannot be obtained after specific event happen.

For example:
R/G/B/Y/FR/LG - S.S. Anne - There are hidden items and sadly you can't come back there after it sails.
D/P/Pt - Dried up Lake Valor - When it is dried up you can get one hidden item - HP Up, when the water cam back you are screwed.

I think such page will be very helpfull especially for people who ar treasure hunting

The second reason I'm starting this thread is that I want to know one-time only places in the rest of games because so far I know only 2.

I don't think a whole article would be necessary. It would just repeat information already found on the encyclopedia. A category, on the other hand, may be a good suggestion.

Not in Emerald. You can go back to the HQs in Emerald.

Ah yes, there are quite a few, however, you should just add them to the original article. I'll use the Distortion World for an example, you should add in the "Geography" section "Before Team Galactic event" and "After Team Galactic event". But I don't think we need an article or a category.
