I think you're missing the point, which is why did GF suddenly decide to start matching things? In BW nearly everything was opposite way around e.g. Zekrom came with White version and Reshi with Black, so you'd expect KyuRom to go with White and KyuRem to come with Black.
But I think that's also where the answer is. Gen V is also about doing things differently and breaking precedent, so why should they be expected to conform to our expectations, even if it is just a motif? Also, I think it helps show that despite the similar title and mascot these games are not going to be NewGame+ (like a third version) but proper sequels, with their own stories to tell.
Incidentally I think this change of background motif might help us rule out the possibility that the dragons do (or did) not belong to N. Assuming N got Reshiram, Reshi came with Black whereas KyuRem comes with White[2]. Its either the player's or connected with a villainous organization.
I'm sure we've all seen the new pic for kyurem, but there is one thing that intrigues me. The Black Kyurem has a black background, while the white form has a white background. This isn't unusual by itself, but when you consider the fact that Reshiram and Zekrom are the mascots of their opposite backgrounds, it becomes rather significant. What do you think this background layering means. Does it mean the Black and White Kyurem will only be available in Black 2 or White 2 respectively? Or do you think it's the other way around. And what about the availability of Reshiram and Zekrom in the upcoming games? Will they still be available in the games of their opposite colors? Or will it be reversed and they will be paired with similar colors? In both? I'd just like a second opinion.
I don't know about the availability of those pokemon in each game, but I do know that White Kyurem is the version mascot for White2 and Black Kyurem is the version mascot for Black2, hence the backgrounds.
