I think that Ghetsis and Akuroma are working together (like maybe the Professor met him during the time skip or they've been secret associates) and are running new Team Plasma that steals Pokemon outright and are working towards getting Kyurem. Akuroma might be the one pulling the strings this time with Ghetsis unaware. The old Team Plasma is being lead by the Sages against Ghetsis or N has returned and is hiding in the shadows as he helps the ones still loyal to him against Ghetsis. They might be helping the police to pay for their crimes (willing or not).

I think that we'll have a TR vs TP like the anime, TR being quite petty and going after Meloetta and generally being annoying. Ghetis has given up on Plasma being nice guys and is going after Kyurem. Akuroma is a TP scientist discovering the power of the Three Dragons combined but Ghetis doesn't listen to him. N comes back to stop Ghetis with his Dragon but by then Ghetis has beaten the Elite Four (a la N) and taken Hilbert/Hillary (who is the champion now)'s Dragon. Akuroma reveals that if Kyurem and Reshiram/Zekrom merge they create one of Kyurem's forms so Ghetis does this with Hilber/Hillary's Dragon. N gives the player his Dragon and we defeat Ghetis
