I wouldn't consider that wasted. I always use the Master Ball on the box legendary.

Red Version, I found a Weezing on level 44 in Pokémon Mansion. I went to throw an Ultra Ball, and the next thing I knew my Master Ball was flying at it. o_0

Well, on Yellow I used it on the Champion, because I was told you'd get infinite money and master balls. (I was 4). It didn't.

Platinum. I used it on a Level 57 Magikarp... ON CAMERA! I was filming my own version of OMGLV52KRABBY when I did that. I should have used a Quick Ball or Net Ball instead, but I wanted a guaranteed catch. Good thing I have tons of these things.

In Yellow...I was desperate for a Clefairy and TA-DA!! I happened to have a Master Ball in my bag.........

Nowadays I make sure I clone them in Emerald and import them to my Diamond, I never go round without at least 5 Master Balls in handy now.
